DNS Proxy

If i use dns proxy and manually set the dns under windows network ipv4 settings. What will my connection use?

Your PC will use what you have configured.

It is possible to add an iptables rule on the router to 'intercept' all dns requests from the lan Tomato (on a supported Broadcom Ethernet router has a web gui checkbox for this), dd-wrt wiki lists suitable iptables commands :-

I guess something similar could be done on Routertech firmware if required, it is commonly used to force adblocking or domain restrictions.
